Killing the brutes in the Sistine Chapel is tricky because if they are in sight of other brutes when they die you desynch (with the exception of poison). Here are two old methods of emptying out the place.
http://thehiddenblade.com/silent-worship-using-papal-staff
http://thehiddenblade.com/silent-worship-shortcut

Now while playing around in there I happened upon a glitch. You can get away with regular kills on the guards if done right. Also you can do it without even being seen (no yellow bars).

Setup
When you get in the room climb along the wall and lock onto one of the brutes in the middle. Now keep that lock and get back to the entrance of the room. Throw a knife. The brute reacts by searching a nearby group of civilians. After throwing the second knife immediately leave the room. If you get far enough away you won't desynch. You'll know the exact boundary line because it's when you can't hear Rodrigo. Now if you enter the room with the dead body in there you'll desynch. To remedy that get far enough away to make the body disappear (thanks to IanXO4 for explaining that in his video).

Now when you enter the place you can get away with killing the guards in front of each other, even with the hidden gun. Just remember that if you get detected you will still desynch.

Observation
With throwing knives you can kill Rodrigo and quickly pick up his body. However he still respawns after the memory corridor.

Ownage in the Vault

[Front-paged. -stabguy]

Setup
For the setup before this watch the original video. It demonstrated how to disarm Rodrigo of the papal staff.
http://www.youtube.com/watch?v=QJowUveU9uA&feature=plcp

After disarming Rodrigo keep the heavy weapon and staff where you can use them again. Take down the target's health as usual, and after the scene open the trapdoor to the vault. Now go back and get a guard to fight you (if you start from any checkpoint after opening the door into the building the guards won't appear in that area). Disarm the guard to make him pick up the heavy weapon, and pick up the staff right afterward.

Fighting Rodrigo with a Weapon
Now here is where the fun begins. Get the guard close to the edge of the pit. During the following scene with Rodrigo you can briefly see the guard. When the fight begins get where the guard will see you. Now here's a glitch in the combat system: Heavy weapons can be disarmed when you only have the option to counter with fists. This was originally discovered in this video.

After Rodrigo gets to one block of health it won't go down lower than that.

Silent Worship Shortcut

http://www.youtube.com/watch?v=ciNeZtWp3zE

Like the title says, a shortcut for silently killing all the guards in the Sistine chapel. Here's the original video.
http://www.youtube.com/watch?v=-SbI69x0YiA&feature=plcp

Setup
The only weapon you need equipped for this is poison. I start with the brute at the upper left of the room. Blend-walk out of a group to poison the brute without getting detected (stick by the wall to avoid getting seen by the other brutes). Now walk along the wall and poison the other brutes on that side of the room from behind. After that walk straight across to the other side of the room. The brutes there will see you until you blend back into a group. Blend-walk out of that group and repeat the process. The last brute is blocked off by a structure, so I run to poison him. You can expect for him to exclaim from seeing you, but usually he's poisoned when you're still anonymous.

Now for "killing" Rodrigo. Here's a way to "kill" him with one of the brutes' weapons. This will cause a glitch (not shown in video) with the scene after the memory corridor scene. This glitch was shown before in a video.
http://www.youtube.com/watch?v=QJowUveU9uA&feature=plcp
However it was done with a heavy weapon outside of the Chapel. It was originally thought you couldn't kill him with a weapon in the chapel. This is because you have to jump from the high place and immediately attack. Running at him with the weapon and attacking will result in desynchronizing during the kill animation. So here's what to do: At the place shown in the video do a wall run and grasp the structure. There's a good chance the weapon will get stuck in the structure. Now climb on the ledge at the place shown, which will have Ezio in a standing positon. From there you can pick up the heavy weapon (make sure you're past the corner of the structure or Ezio will grasp the structure when you press the Empty hand button). Now you can make your way to the high place without having to drop the weapon. You can probably also use this method to bring the papal staff out of the Sistine Chapel.

Rodrigo Borgia's Early Death in Sequence 11

http://youtu.be/t-4r5NUuLAc
[Front-paged. -stabguy]

Setup
When you fight Rodrigo in sequence 11 there are barriers to prevent you from leaving the area. You can get past them by dropping down on a certain roof, allowing you to move past the barrier. However this causes you to be past a memory wall, draining your health and preventing you from getting too far away (better stock up on medicine and armor). Now for killing Rodrigo by drowning him. There are invisible barriers that prevent npcs from falling into the water. Here's how to get the target past these barriers: Go to the roof shown on the video and wait for Rodrigo to arrive. Then get him to go on a rope connecting two buildings and get to ground level. When the target gets to ground level he will be on the other side of the barrier. Climb back up and go to the higher roof. There are two paths Rodrigo will take to get to you. One leads him the way he came on the rope connecting the buildings. This won't work because it leads him back to your side of the barrier. The other path, however, will work because he stays on the other side. After drowning him the cutscene starts. But there's something different. Rodrigo isn't in the scene! For the next scene to start simply kill the guards who appear. After that scene more guards appear, along with some allies. The next scene can't start because Rodrigo needs to have his health taken down, and he's already dead. If you wait till then to drown Rodrigo the scene will start, with him missing of course, and you can progress through the game.

Messing Around Earlier in the Memory
After being disguised as a guard you can roam around freely. When you get within a certain distance of the lead guard he starts walking, and there's a distance restriction. Here's how to get around that. Throw at least one knife at him to move him away. Now you don't have to worry about getting so close that he starts walking. You can now go to Rodrigo without activating the scene. Rodrigo is invincible, and if you try using grab move he walks back to his spot. Plus there's a distance restriction to the box you're carrying, so an early death at this particular part of the memory doesn't look possible. But one thing you can do is remove the two guards from the scene. The game desynchronizes you if you kill any characters at this part of the memory, so you have to kill them in a way that the game doesn't recognize as you killing them. In this case push them into water.

This video is based on the clever strategy by KaiyuiKurosaki to disarm Rodrigo Borgia by using the smash attack.

This video is based entirely on KaiyuiKurosaki's earlier story How to Wield the Papal Staff Against Rodrigo Borgia. The idea is to use the Smash attack with a Heavy Weapon to knock the Staff out of Borgia's hands. Before we get to that, let's take it from the top...

The goal is to empty the Sistine Chapel without being detected. You can use a similar process to wield the Papal Staff as a weapon to kill others; this is shown at the end.

If you haven't seen it already, I recommend first watching and reading this article on the "Non-story Rodrigo Borgia Assassination," which has highly relevant information:
